Construction was halted two years ago after the church found 69 sets of human remains while digging trenches for utility lines.
The church voluntarily stopped the work and conferred with state agencies about how to proceed.
Some Native Hawaiian groups have opposed the project.
The church made modifications to the design, which includes reducing the amount of ground excavation that could disturb unmarked graves.
A church spokesman says digging of trenches to test for the presence of historical artifacts, including human remains, began Monday after the church was given approval by state agencies to go forward with the modified plans.
